Im trying to build a custom intake but I'm having trouble with the MAF. I don't know how to make it part of the intake, if that makes sense. Whats the best store to buy piping from? Autozone, Advance, Murrays??

None of the above because you want to buy aluminum piping and you need a MAF adapter to attach the maf to the intake. Check ebay for the piping but you also need to weld a fitting onto the piping for the hoses.
You can use the plastic piece that the MAF mounts to in the stock intake as a MAF adapter. It has a round flanged end which you can secure a coupler to. The downstream end of the MAF also has a flange, so you can secure a coupler to that side as well.

You have to be careful using the stock plastic as a maf adapter because it doesn't seal very well when it's all seperated, I used it for a while but realized my power gains weren't very noticeable due to the leak because it's only held together with 2 bolts. Nabbed a maf adapter of of ebay and seals much better much more noticeable difference

You want to modify your intake?
Good.
But right for now, how about sticking to the basic stock parts, and work around them.
There will be a nice improvement over stock, and unless you have a lot of mods, you won't need much more at this point.
Take off the big milk jug reservoir at the MAF end of the intake. Remove the 'tumor' resonator near the throttle body and replace it with a stepped piece of exhaust pipe [get it at the auto parts repair section - then cut it to exact length].
The rubber elbow at the throttle body is necked down, and is a restriction. Use a piece of 90 deg radiator hose [like from a truck] or buy one from zxtuner.
A stock paper element is fine, no need for a K+N or other. I use paper, and my K+N sits on a shelf.
