So what does the little hose on the stock intake right after the the square part of the intake do?
It is the vacuum source for the brake booster.

aka, helps with braking. With out it, you'll have a hard time stepping on the brakes. You need it!
Actually I'm not sure what that hose is. It goes to the brake booster check valve. The vacuum source for the brake booster seems to be from the intake manifold past the TB. Is it a secondary source of vacuum?

The intake does not supply vacuum to the brakes. That is a dump of sorts.
Our car is very unusual to have that - believe me, most cars don't have that sort of whack on there.

When I made my own CAI on the 98, years ago, I removed that hose at the union between the brake booster and IM and capped the tit. I never lost brakes or had any other problems. FYI

i had a breather cap (just like the one i put on the valve cover) on mine for 4-5 years, and it didn't affect my brakes at all. i think it's because that plastic 4-way peice it goes to is a check valve. the tube going to the intake seems like an exit, not a supply.

just take the hose off and cap it off on the gray check valve thing.

I did a little digging, and I found that the check valve is a vacuum aspirator, made for vacuum enhancement. The induction tube hose (which the Ford TSP refers to as a brake boost aspirator hose) is a secondary filtered air inlet. The air from the hose is sent through a venturi which lowers its pressure and thus increases the vacuum. Here is a cutaway:
