I know the pacesetter header is pretty weak to begin with, but I would like to know if painting it helps the problem they have with cracking or if it makes it worse.

Paint helps somewhat for short term use.
IF you keep at it every month, it will help - it's about all that you can do.
A stainless JBA is expensive, but in 6 months or more you won't feel the wallet pain, and be glad you got something that doesn't need to be replaced or fixed. So consider it as a viable option.

but it can still rust from the inside from the moisture in the exhaust

Use some POR15. Its pricy but it will hold up.
