Driving to the airport last week and I saw an obviously modified Civic hatch on the side of the road, and two motorcycle cops were looking under the hood. Are mods alone enough to impound a car?

If a car appears to be making too much noise, it can be pulled over and inspected for equipment. If certain things are not within the legal limits, the car can be impounded. (i.e. if you get busted without a catalytic converter in a car that would normally have emissions equipment, you can have your car impounded).

I have a cat and my car is very quiet. It however is not even remotely close to stock and I do not want any trouble.

i should know, since i've had two of my cars pulled over for this exact "violation". i received the ticket and had to pay a visit to the state referee. he ran a decibel check and both cars passed just fine. not more than 3 months after i passed, i was pulled over by the local PD. they wanted to hassle me and have me open the hood. after i told them "no", i presented them with my LIC/REG/INS info and then gave them the info from the referee.
they came back about 10 minutes later. the younger officer said "that's stock!?", to which i replied "it doesn't have to be. it just has to fall within the legal sound limit". the older officer gave me back my paperwork and said "have a nice evening sir, please be careful when you pull into traffic".
i was the rest of my commute to phoenix.
dareall is correct though. the local cruise areas have pretty much died down as a result of high profile presence by the locals showing up at hangouts. the thing about it is, that the property owner and/or businesses in the lot are the ones who do the most complaining. what doesn't help are the idiots who do stupid shit while in the lots, constantly bouncing off their rev limiters, purging their nitrous bottles, showing off with their blow-off valves, burnouts and high speed fly-bys.
that's the crap that gets the attention enthusiasts can't stand and don't think that it's limited to the import tuner crowd either. i know plenty of domestic tuner groups that do the same stupid crap, including the mustang groups i hang out with. i've had to kick a couple of people out from my club meets because of crap like this as well.
anyhow, back to the "illegal" mod topic:
modifications to a car's exhaust [headers], intake system [CAI's, manifolds], and ignition have to pass a certification and receive what is known as a CARB EO number [California Air Resource Board Executive Order number]. what this number signifies is the modifications installed on a specific vehicle do not significantly alter that vehicle's emissions and/or noise levels beyond the legal limits. the number is both vehicle and year specific. that means that if you have something for a 1999 zx2 and you want to install it on a 2004 model, the CARB EO number must cover both of those models. typically, the number is either located on the part itself, in a conspicuous area, or the manufacturer will provide a decal that can be placed underneath the hood or kept with the vehicle's registration in the event it needs to be provided to any LEO's that require that information.
case in point: i have an MSD 6A ignition installed on two of my cars. i've had the smog techs question it and nearly refuse to smog the car until they were shown the sticker with the EO number on it. i've had to do the same thing when approached by the locals.
trust me guys, i've been pulled over enough times in my daily to verify this information and i've done the homework to back up what i'm saying.
the funny thing is that i have a full exhaust on my cobra and that car has NEVER been looked at. ever.
It's more of the state looking for income. I kept my CAT on and have a CARB legal JBA header on with the 2.25 resonated Borla from Trubendz. I have had cops tail me for a while but haven't gotten pulled over yet.
Its sad but it happens I had a buddy with Sentra SER get pulled over twice a month, first time they go him for no CAT but the second time they just pulled him over to hassle him. But since all my mods are legal I would tell him that making the exhaust more efficient has lowered my emissions and helped my gas millage. I have the paper work to prove it to.
Sucks you got pulled over Dmark, I would kinda laugh and be like if you can find me illegal parts for an escort let me know. Around here the cops only hassle the older Asian ladies in there Lexus, or the young Asian guys in their Honda or tcs. Just don't drive like an ass I think you will be fine.

oh, no worries. i actually haven't been pulled over in the car for a good 3 years now. since there are a ton of cars around with mufflers that sound like mine, it hasn't been noticed as much. it helps that i keep the car looking fairly stock body wise and that i don't drive around like a douchebag.
